The payload bay doors are open: they always are once the orbiter is in space, aside from an hour after Main Engine CutOff (MECO, end of launch) and about as much time before re-entry. This is because in space, there's no air to cool off the shuttle, things can only lose heat by radiation of infrared light in space, which is about 1/3 as effective as losing heat is on Earth. So to keep cool, the inside of the payload bay doors are designed to radiate heat as part of an active system that keeps the shuttle at a comfy short-sleeve temperature for the crew.
